I've been in contact with a few charities direct looking for a job, but does anyone know of an agency that deals with mainly charities or a way for me to get a list of charities in Hong Kong.

The IRD has got a list of approved charities for tax exemption purpose (in Hong Kong, donation to approved charities are deductible from taxable income). If it is a true charity, I can't think of any reason that it won’t apply for such status.
